Not OP but I’d rather not deal with multiple application distribution methods. I’d rather package Boxes myself (I use NixOS BTW) than use Flatpak.

If you’re new I suggest not using flakes. You can always switch to them when you learn how to maintain NixOS.

I felt they were pretty clear here. checkout is overloaded. switch and restore are the new, simpler ways. I switched (ha) myself and it was painless.
