My answers are kinda lame: Billy Hatcher on GameCube and Chibi-Robo Park Patrol on DS. But what are your answers?
Suikoden 1 and 2 (and 3-5 + tactics, but they aren’t as rare), Valkyrie Profile 1 and 2, Steambot Chronicles, and Robot Alchemic Drive are the ones I know I have off the top of my head. I mainly keep the rare ones that I actually play or played in the past though; I’ve never been a big fan of keeping new games and letting them gather dust though I can understand the appeal.
Sneak king
The Office, by Mumbo Jumbo, a Time Management game that makes me laugh. Also, like all the Mystery Masters (still collecting) on PC as well. Yoda Stories (Star Wars), all USA Virtual Boy games (Nintendo) and a few rare titles for PC by Sierra Entertainment (Phantasmagoria 1-2) and the original Half-Life (Sierra Studios).
My handheld console games would consist of Learn to Cook and Quitting Smoking (DS).
Despite the last two, I only choose the fun ones.
Twilight Princess HD somehow goes for 70ish dollars on eBay
Just a few from my list that I own.

Dreamcast - MoHo (PAL exclusive & rarest PAL game)
Gamecube - either mario baseball (PAL) or NCAA college basketball 2k3 (NA)
Ps3 - hyperdimension hypercollection (PAL) not many on ebay and Pricy for a ps3 game
I don’t know how rare. But Gamecube special edition zelda collection with ocarina of time and majoras mask. I also have the Ocarina of time master quest bundle.
After receiving my very first paycheck, I bought Diablo for PlayStation off of Ebay.
Typing that sentence made me feel old.

Not super rare, but I found a copy of Too Human at a game store a couple years back and snatched it up for seven dollars.
